Flying is the best and quickest way to move around in Namibia, though it isn't my favorite. There is a nice rail network connecting most of the major towns, but trains are very slow though the good thing is that children under two years of age travel free!
My favorite transportation option is by road. You can get buses and taxis which run between Windhoek and all major centres in Namibia.
There is also the car rental option which are available at the airport and Windhoek city centre, as well as some other major centres. Do carry an International Driving Permit as you will need it..
