If you wish to visit Melk from Vienna by boat for a day to visit the abbey, you can do it via boat though it's not direct. You will have to disembark at Krem, though my suggestion is to get off at Dürnstein (this the boat stop before Krems) so you can explore the village. Then, you can get the bus from Dürnstein directly to the Krems train station. From there, you will need to catch a bus towards St.Pölten Hbf station and from there a second bus to Melk (via Amstetten NÖ).

I don't know about regular boats but you can get from Krems to Melk directly on a boat by joining a sightseeing cruise.Round-trip is around 30 euros.
