A few years back, I would've suggested driving or taking a bus as the cheapest way to do the Boston-New York City-Washington D.C. route.
However, with gas prices at the moment and the harsh competition among JetBlue, Delta and US Airways, you will actually find that flying will work out as good if no cheaper. The lowest roundtrip fare I've seen was $220, including taxes, though you have to buy in advance.
Amtrak and the slower regional service are another great option. With the Amtrak, you'll find a number of weekday Acela Express round-trips between Washington D.C. and New York, as well as several weekday round-trips between Boston, New York and Washington for about $200 round trip.
