we will be visiting Tokyo on a 2-day trip, so i am planning one day for the Tokyo Disney and the other for city tour like Tokyo tower, shibuya , ginza etc.My question is: Is it ok missing out on the mt. fuji tour? if not, will it take another whole day of my time?

I've been to Japan many times and visited Mt. Fuji once, and I would definitely recommend visiting Mt Fuji. However, on two days, I wouldn't.

You can actually see Mt Fuji from Tokyo and Yokohama on really clear days, but it's not guaranteed. If you get good weather while you're there you may be able to see it from Tokyo Tower or from the top floor of the Tokyo Metropolitan Government building in Shinjuku. I believe the best chance for viewing it would be in the morning.
