Default Do hotels pay commissions on super-saver rates?

This may be a stupid question, but I ask it with good intentions. I like to travel and often end up planning my own trips by researching (exhaustively) and finding great rates. I would really like to use my travel agent, but I had assumed that when booking thru the hotel websites and getting "super saver" or prepaid special rates, they probably don't pay her a commission. Am I wrong about that? Her agency is a very nice one, with Vituoso affiliations, etc.

Do hotel chains like Fairmont and Omni pay agents a commission on bookings at those special rates?
