Rather than flying try travelling overland between Rio and Cusco. You get to do all the highlights as well as being able to travel with a degree of security. Its a real shame to miss out on all of South America between Sau Paulo and Lima. There are loads of overland companies. A few recommended ones are Dragoman (we travelled with them) Encounter Overland or Exodus
I hope this gives you a few ideas.... but don't see South America out of the window of a plane
