Default Re: Driving from Innsbruck to Fussen

The road:Innsbruck Autobahn west to Zirl exit #87, 10km. (see note below).
Zirl on Austrian B-177/German B-2 (B=Bundestrasse, national highway) to Garmisch Partenkirchen (59km).
Garmisch on German B-23/Austrian B-177 to Leermoos (34km)
Leermoos to Fuessen Austrian 314/German ( I believe) B-17 (33km)
The whole trip is very scenic, but from Zirl to about Seefeld is a steep, although good road which could be a problem if it snows.
I agree going by train is cumbersome and time-consuming. There might be private bus tours from Innsbruck. Check the local tourist office when you get there.
Now about the autobahn: If this is the only time you will be driving the autobahn, take the local road to Zirl and save yourself the costs of an autobahn user decal. It's about $US8 for 10 days, I believe and not really worth for the 20km r/t you will be using the autobahn. But DON'T get on the autobahn without it. If they catch you, it will cost you close to $US 200.
Also, remember, in Austria they require an International Driver Permit (available at your local AAA office) for rental cars.

total distance of 109 km (68 miles) in 1h 21m.
