It is appoximantly 35 mins by air from Maui to Ohau, flying between islands is by far the most popular choice for interisland transit. Air travel is the fastest way to get from one island to another (about 20 minutes air time). For interisland flights, the largest carriers are Go! Airlines (Mesa Air), Hawaiian Airlines, Aloha Airlines, and Island Air. Some carriers have direct flights from the mainland to all major islands. Check their current schedules.
As of now, there is some ferry service, but only between Maui and Lanai, and between Maui and Molokai.
Superferry has resumed service between Maui and Oahu, but has experienced cancellations due to weather and other unexpected conditions.
For either of these small-boat ferries, you will need your sea legs in good working order. You will feel every wave, so I wouldn`t recommend it.
Prices for both the ferry and the flights vary a lot, so depending on what specials are being offered, the ferry may not be any cheaper than flying.
The excellent book, Paradise Family Guides - Maui by Aluli, can help you decide where to stay, especially if you want information about condos and smaller places that are not on my list. You will need most of the day to see Pearl Harbor. The video and tour of the Arizona Memorial takes 75 minutes, PLUS you will have to wait between 30 and 120 minutes for your turn for that tour, after you arrive at Pearl Harbor. (You cannot make advance reservations for your tour time.) Therefore, you need at least 2 to 3 hours just for the Arizona. If you also want to take the guided tour of the battleship USS Missouri, that takes an additional 1 to 3 hours (including getting there from the Arizona), depending on waiting time. You also have to allow about half an hour to get to Pearl Harbor from the airport or from Waikiki, and a similar amount of time to get back. Adding up all these times, means that you need a minimum of four hours (if you go during a slow season with few tourists and very little wait times), or up to seven hours in the busiest times of the year (such as Christmas week), to do both the Arizona and the Missouri tours. I think for accommodation you will have the best luck searching in the Kihei area. North Kihei will be a little less expensive than south due to a couple of factors: 1) a little more wind, and 2) the beaches are not as nice.
I've heard good things about both Menehune Shores and Sugar Beach Resort as well.

There are reports of people getting rooms at the Hyatt etc...for $90 a night! Guess you just have to hit it at the right time....
